When you save an image as png a box should pop up that has to different options. I think it's 24(?) and 34, something like that, and you choose the second option. If the box doesn't appear when you save then that version of SAI doesn't have that. Mine doesn't so I save things as a psd and open them in FireAlpaca to save them transparently.
